Taking the immunity ability from midget submarines sounds good to me, but I would hesitate to limit attacks—ammunition limits aren't usually directly accounted for (save the missile attacks)

Subs would have no way to avoid each other under water. They simply would not be operating in pairs. I realise theyre best comparable to mtbs but its important to re ognise where the similarities would end.

I think your right regarding scenario piece as is.
My concern with this is its survivability. Is it going to do anything before it's easily bumped off. It could do with something to give it a chance at some sort of protection, weather, terrain etc. Also would help offset the negative ability.

I like the idea that those midget submarines can use the islands as shelter, similar as MTBs. The operating range of those subs is not big and would mainly be used for close coastal security ops. For concealment I would keep it almost similar as the tiny Daihatsu units which have the Stealthy SA and therefore also +1 to their CR.
It wants something added, every things against it speed, torp range, neg SA. Only hope is a swarm of these hoping something manages to get through- if you wanna spend those points- as your opponent will only have to look at these to sink them. Any sort of concealment option to at least make your opponent think twice, knowing they might not be sunk with a cursory glance.
